Why in London on the underground system does the station Earl's Court have an apostrophe but Barons Court does not have an apostrophe?

The name Barons, minus the apostrophe, was a mistake.
The listed building should have included it, like as you say Earl's.

Maybe the court never belonged to the barons. It's a court associated with barons.
