The good fruit splits open, but the majority of it has deformed seeds that look rotten. It also has large insects that live inside some of the fruits. How can I get rid of these bugs, and what can I do to have more good fruit?

You might want to read the last link not that many people are all that familiar with the pomegranet.
EXCERPT:
The pomegranate butterfly, Virachola isocrates, lays eggs on flower-buds and the calyx of developing fruits; in a few days the caterpillars enter the fruit by way of the calyx. These fruit borers may cause loss of an entire crop unless the flowers are sprayed 2 times 30 days apart.

The splitting problem is that you are watering it too much....This is common with most fruits and vegetables..too much water..they split..As far as the bugs....You should take a pomegranit to your local tree nursery and let them identify them..so they can recommend what to use...

You have to pick them as soon as they are fresh, bugs grown and get inside as soon as they smell that delicious pomegranite. Get all the good ones now!
