There is really no such thing as the "correct" spelling of a proper name. It can be spelled however the namer chooses. There are traditional spellings, but there are no rules about how names "have" to be spelled.
Traditionally, I believe it is spelled Jonathan, however, this does not make the spelling Johnathan incorrect. Simply different.
Some alternate spellings just get ridiculous though. But they're still not "incorrect".

Whatever spelling she chooses is the correct spelling. Johnathan is the traditional spelling, however.

While Jonathan -- the correct spelling -- is often shortened to Jon, it's actually only related to John by the shared "Yahweh" root. Quite separate, however.
Your friend obviously confused the two, and perhaps neglected to look it up before making it official (unfortunately).

It is not the common spelling, but now a days that is the popular thing to do. My daughters name is spelled Isobel instead of Isabel. Or Izabell. It is the parents choice on spelling, common spelling for it would have been Jonathan.

When someone names their child there is no wrong spelling. It's the name they come up with. People invent names all the time. They could spell it jonathan, johnathan, jonathin, jjohnnnna-thenn, etc etc. You get my point.
So yes its correct. I really hope you aren't planning on trying to convince your friend that he/she needs to alter the spelling of their baby's name.....

My brother's name is Jonathan, and all other Jonathan's I've ever met or known have always spelled it Jon-athan. I guess it's up to the person naming the child.

I don't know if that's the traditional spelling. I always thought it was Jonathan.
If all she did was add an extra 'h,' you should be happy for the boy - I've seen much, much worse on Y!A.
