He or she, unless the animal in question was asexual/hermaphroditic (which isn't too common in animals that are kept as pets).

I always refer to pets as "he" or "she." If I don't KNOW the gender and guess wrong, I know the owner will correct me.
On the other hand, I can think of a friend or two whose boyfriends or husband I refer to as "it."

he/she unless I know their name then I would call them by name! I think if you are calling them "it" then you have no respect for the pet!
