I'm inclined to think do is better in this question and with 'does' it would be rephrased "What does A have in common with B".
Any insight would be appreciated.

A and B - the subject (plural)
do - (verb appropriate for 'they' when the verb 'to do' is conjugated).
I think that, while this is the better choice of the two given, "What does A have in common with B?" would be preferable.

Since A and B are the subject and it is plural then you need the plural verb of do

Do - plural.
To use "does" one would say, "What does A have in common with B?"

"Do." The subject is "A and B" which is plural.
