Use your heart. It takes practice to concentrate and get in tune with nature, animals (and god for that matter). That's what monks both in the West and East are able (or trying) to achieve.

I will try my best not to be bias considering I love animals and nature more than anything lol. But just think about the pros about animal and nature interaction. It has been scientifically proven that even touching a dog or cat can relieve stress. I love believing that animals are pure. Sometimes a separation from humans can be really refreshing. I suggest you go to the beach, collect some seashells and sand dollars, maybe close your eyes and just listen to the soothing sound of the ocean waves. Trust me, it works! And if that works than take it up a notch and try hanging a birdhouse outside of your home. if you have a little banister or patio put some seeds out. You'll be surprised on how many different and beautiful birds show up.

Animal specialists read the queues. Most animals use some sort of body language or verbal grunts to indicate their mood or desires. Specialists pick up on that and also "reflect" the mood since many animals can "read" human moods.
If you want to communicate with non-animals like trees or something, that's in the Spiritual department, not Zoology.

Yes, it DEFINITELY takes practice. You need to be alone. No one else around but you. And it takes a LOT OF PATIENCE. I once spent HOURS outside when it was snowing.... standing completely still with peanuts on my shoulder. Eventually, I had squirrels on me while I walked around. Blue jaysused to come eat in my house.... I must have driven my mother crazy. lol
The same, though, goes for really connecting to a domesticated animal. You have to make yourself think like the animal. And, every animals thinks different.

Study how they communicate with each other. Observe them.
I speak Dog fluently, but I have to think when I'm communicating with a Cat. Cats don't understand Dog, though Dogs seem able to understand Cat.

just be quiet and sit and listen or watch to see things in nature and with animals you just pay attention to them and watch body language.

You just have to use your heart. They have feelings similar to what we do. They tell us things all the time...but you just have to be in tune with what is going on. It isn't always easy, some things are quite obvious, but you have to aware of what is happening.
Open your, heart,mind, and soul and your eyes too!!!!They are what makes this world what it is.
