It may have soaked through to the seat. Dab it with vinegar, and let it dry. (Wash the rug again with vinegar.) Then, sprinkle the car with lots of baking soda, and let it sit overnight. (You can wash the rug again with baking soda if it still smells, then let it dry outside in the sunshine for at least a day.) Vacuum up the car.

Still whiffy? Open the windows, and try and let the sun into the seat. It's cold outside here in the northern hemi, but fresh air and sun work wonders.

If it's still stinky, wipe down the whole car -- the cat (or something else) may have gotten to other areas.

If nothing else, the car will look pretty clean!

Use your nose and fingers to find the source. Then rub baking soda into it. Really use the tips of your fingers to work it into the fibers. Dump a lot on so the tips of your fingers get lost in it. Don't get squeamish about touching pee. Cat pee is has oil in it and will cling there forever if you don't work at it. your hands are easier to clean off than car interior. Then pour vinegar on it. Let it bubble up and wipe it away with a towel. Keep pouring and wiping until it doesn't bubble any more. Then really grind the towel into it to absorb as much as you can. It couldn't hurt to go through this process a second time while it's still wet. If it's safe to do so, leave the windows rolled down to air it out. If it still smells bad, then pour some baking soda on it, leave it over night, and vacuum it off in the morning. Do this for several days. Using air-freshening sprays might help a little bit, but only if the source of the bad smell is dealt with first. Otherwise, you get a spring-fresh-cat-pee smell.

If you take out the seats, the carpet can be removed completely and scrubbed and hosed. It is not that hard. The seats have 4 bolts each, then there's a few trims around the carpet edges that need a Phillips screwdriver. Pick a sunny day and you can have it out, cleaned, dried and back in the same day.

Water and shampoo will only feed the smell and make it bigger.
You will need to neutralize it.
Use a pet store remedy which you can buy at the local co-op or feed store
or use something that will kill the bateria (that is what stinks) and neutralize the pee pee smell.
Vinegar and Baking soda are fine
but absolutely NO AMMONIA products as the ammonia will "feed" the smell and make it bigger.
Good luck!
