If you can't release your clutch enough because the master cylinder is leaking then yes, it could screw up your transmission when you try to shift and it's not fully disengaged from the engine.

It can mess up your transmission, which will most likely show up with problems in your synchros.

I don't know what you're driving, but a master cylinder isn't that hard to replace. Much easier for a clutch than brakes.

You should also check your slave cylinder. Those are a little more likely to fail than a master cylinder.

Yep, it could. Have you tried bleeding the clutch system hydraulics? Is the fluid clean, or dirty? What type of car is it? If you can have someone look under the car at the slave cylinder when you depress the clutch, have them tell you how many times you had to pump the clutch pedal before the clutch disengages. Until you get it fixed, try double-clutching to save your synchronizers. But if you can park it until it is fixed, it could save you major bucks on transmission repairs.
