I loved the name Samara until I found out it was the name of the little girl in The Ring. Too creepy for me. But if you still like it despite that then I think it's the best of the 3.
Other possibilities I found are Maralyn, Amarantha and Tamara.
Good luck!

MaraLinda (linda means beautiful - so it's "beautiful Mara")
Maralina (mara-leenah)
Marleighna (Mar-lee-nah or Mar-lay-nah)
Marabelle
Mara-Anne
I went to babynamesworld.com and searched for everything that was a girl name and had Mara in it:
Amara is Esperanto and German and means Bitter, eternal, immortal, steadfast, beloved
Amarante is French and is the name of a flower (what a cute name!)
Damara is Greek and means "gentle girl."
Mara is Hebrew and means sorrowful.
Marmara is Greek and means "radiant." (might get teased - it's a little too much like murmer or mammary)
Samara is Hebrew and means Mountain, outlook, ruled by God, guarded by God; seedling
Shammara is Arabic and means "he girded his loins" (yuk!)
Tamara is too close to "tomorrow" IMO, but it's Hebrew, Biblical, Sanskrit and means "Palm tree, spice."
Xiomara - I forgot about this name! It's such a cool name! :) It is Spanish. There are many famous Xiomara's, here's one:
http://en.wikipedia.org/wiki/Xiomara_Reyes
If you search for the word "xiomara" on wikipedia, you'll see others. It can be pronounced She-oh-mara or Zee-oh-mara. :)
Here are the others from babynamesworld.com:
Amara - Paradise - Afrikaan
Shamara - Ready for battle - Algerian
Marala - Swan - Alaskan
Tamara - Spice - Alaskan
Marala - Swan - Cherokee
Marala - Swan - Cheyenne
Good luck to you and your little Mara. :)

Some of my favorites were:
Amara "eternal"

Marali "female swan"
Samara "gaurdian"
Tamara "palm tree"
These names were nice but I didn't like the meaning's:
Maralyn "bitter"

My favorite of your 3 was Margaret...

Right. She already has a surname that isn't pronounced the way it looks. No need to give her weird given names to add to the weirdness.
Don't like Maraline or Samara.
Margaret is nice (could be Molly or Polly for short)
Martha?
Tamara?
Maura?
Mary Anne?
Mary Jane?
Marianne?
