So i just read Ender's game again and at the end it says that Mazer Rackham was going to be the colony ship pilot. However if you read Shadow of the Giant, the parallel series, you find that Mazer Rackham is a somewhat major character in the story so I was wondering if anyone knew what was going on there did Card screw up? or do I just need to finish reading the rest of the Ender's series for it to explain it?

I will have to reread that book. I loved the Bean books. I wasn't thrilled by some of the later Ender books. But Card is a pretty sharp author and has a lot of friends that read his books--so I am surprised if he slipped up.

I have his autograph on a number of books. He is also a fantastic speaker.

It wouldn't hurt to read the rest of the series. Keep in mind, too, that characters that might have minor roles in one story are quite capable of being major players in another. For instance, Laverne and Shirley were only small roles in Happy Days- But they became the stars of their own television series.
