When you begin typing in the Google Toolbar search field a term to find, under the history that is displayed there must be a blue "Clear Search History" link if you're using Mozilla Firefox or "Clear History" if you're using Microsoft Internet Explorer.
Clicking it will erase the Google Toolbar's search history.

If you'd like to completely disable your Toolbar's search history, click the Options button on your Toolbar and un-check the box next to Drop-down search history.

Please note that this only clears the search history from the Google Toolbar, which is entirely separate from the search history stored by your browser.
