I put some clear cilicone caulk over it with that work? It is a long crack and I know it leaked. Is that the best solution?

I'm with the other poster--what kind of shower pan and liner did you install before installing te tile. If you didn't use a pan, I think you are going to have to start over. Otherwise, use the best silicone bath caulk that you can buy and don't use the shower for a few days before and after.

Some times if there is movement it can cause a crack, or if a grout joint is to big it can crack as it cures. you could try to re-grout the area. Or like you said lay a nice clean bead of silicone.

Maybe, but area must be dry and bath/kitchen caulk is recommended. This is usually white. When your caulk dries, try to remove it with your fingers. If it comes off, it did not adhere, probably because of moisture present.

How well is the pan supported?
Hopefully it's only 'settling in` a bit and the
new caulk line will hold.

In the short run yes, It may grow for sometime. then you have to find the structural problem, fix it and re-grout.
