Wanamaker's in Philadelphia has been around quite awhile and J. C. Penney's. A lot of department stores stated around the same time in late 1800's(1870-1900). I think Macy's started about 1880.

As in just stores and homes, yes, Colonial Williamsburg is packed with them. Also New Haven, Connecticut has plenty still around. A few in the Blue Ridge Mountains, and New York City has them to. There are a lot of buildings still standing, Mt. Vernon, Monticello, Paul Revers House, and in Boston, there are catacombs where merchants smuggled in items into town.
