Go to northern tools and look on diesels or on rugerini motors or deuyz and look their diesels they make something like 960 cc and make your choice !

Using an existing diesel engine is certainly the way to go. You ight look as the diesel engines Kawasaki (Mule) and Kubota use in their farm utility vehicles.

Converting a gas engine over would be impractical. To do so, you'd need a way to drive the injection pump and keep it timed with the crank position. You're going to need higher compression, like 16-20:1, stronger pistons, probably stronger rods, crank might not be tough enough, fuel filter(s) and so on.

Be aware that a diesel engine with the same displacement as a gas engine is going to be heavier and produce less horsepower. Low rpm torque characteristics will be improved but the safe engine speed is going to be less than a gas engine.

Tell us your country so that we could suggest you an appropriate frame and engine....
Don't worry about vibrations, can be taken care of by puttin in a modern engine on suitable rubber mounts on the frame. And starting is to be taken care of by elec starter so no probs there either!
Better to make a cruiser shaped bike... Can get more room for the engine in that case.

I would start by finding a suitable engine. Things to look for are low weight, adequate horsepower and how will you attach the transmission. For a transmission I would consider a belt driven constant variable transmission. You might be able to adapt one from a snowmobile. For the final drive I would use a chain or a belt.

Kawasaki made a multi fuel bike for the military that is currently in use. Maybe you can check with them to get some ideas.

diesel? on a motorcycle ? not very practical. You would need a heavy duty battery to get it running.With that amount of compression you would never be able to kick start it. and the vibrations would be killer
