I am worried about hardware compatibility, and most importantly, whether the hardware will work harmoniously together and whether I can get all the power out of the parts I buy. I don't want to put a load of money in it if I can't get what it's worth out of it, ya know?
So basically, I'm wondering if prebuilt PCs from say Dell have hardware chosen based on compatibility, and how I can achieve this kind of harmony and efficiency?
Thanks!

while ur building a system ur must clear about the RAM and Processor speed that u need and harddrive size.
If u r looking for a some "X" model processor, goto that manufacturers site and check which motherborad will works fine. They must specify it in their portals or in manuals. now check the RAM that supports ur motherboard ( whether DDR or DDR2). U can get hard disk from any manufacturer. (Seagate is giving more warranty). Now choose a DVD writer or Reader according to the requirement and get a cabinet for them and finally attach them by a qualified person. kayboard, mouse, speakers, monitor and UPS doesn't matter.

good question. it takes me weeks to decide what i want when i build a pc. you have to do some good ole' readin' and research. places like cnet and tom's hardware are good sites to start. also check the reviews on components on places like newegg. an easier way would be find a good pre-built machine and match up the components. beyond that it's kind of a crap shoot. good luck, you'll save a lot of money and have a better machine in the end.
