well it really depends on your budget. Do you want an hotel that is in the city and close to restaurants, entertainment? or do you want an hotel that is farther way in the peaceful hills of the southern coast. Do you want an hotel that caters your meals? laundry? e.t.c or do you want a lodge that allows you to shop and cook your own meals? I personally enjoy lodges better just because they are bigger. My favorite one is by likoni. Its called Amani acre. Usually each logde has 2 bedrooms, 4 beds, a living area completely furnished, a kitchen completely furnished, and 2 toilets. It also has a private beach (the best part) you can go surfing, swimming in serenity without being bothered by anyone. Its closes to the ferry so you have access to both Islands of Mombasa. There is another cottage by Wasini Island south of Mombasa closer to Shimoni. the cottages are smaller than Amani acre but are right infront of the Island. I would only recomend a stay for a max of 3 days just because it can get boring. (there is not alot to do except look at stuff and their is no beach) There are also other cottages in Diani (this is the best beach in the coast, all white sands, but it can get a bit expensive and it is about an hour from Mombasa city. If you just want to relax in modern luxury, I would suggest that you stay at an hotel in Mombasa. The best being Nyali, Bamburi, and Mtwapa creek. Those are the most modern hotels but they are flocked with thousands of tourists and the beaches are always full so you might not fully enjoy it if you dont like alot of people. There are decent beaches and cottages in Northern Mombasa. Notably Kilifi, the beach there is indescribable, We stayed in a cliff house cottage overlooking the sea and I really liked it, but its downfall is that its farther from the city, but that might be a good thing if you dont want to be around alot of people. Then there are also new beach resorts in Malindi and Watamu. Malindi is about 4 4-5 hours north of Mombasa. Oh yeah I forget to put the beach resorts in order from 1-5 so here you go.
1. Amani Acre resort
2. Bamburi beach hotel
3. Diani Beach hotel
4. Nyali Beach hotel
5. Kilifi

There are a lot of really nice places in Mombasa. And your hotel should be one that fits your needs. Instead of a hotel, I opted for a house rental on the beach so I had my own kitchen, living room, etc..
Serena has always been known to be nice. so is Sarova Whitesands. It all depends on how much you are willing to spend.

The Shelley Beach Hotel, a couple of miles south of Likoni flats, where the ferry is. I've turned up there twice and got a room. That was ten years ago, so it might not be the same now. One thing that will not have changed is a desperate shortage of pens and pencils in the schools. If you can get your friends to sort out any that they do not want and take those with you, you will be welcomed warmly by a classroom of smiling infants. Be careful and enjoy the trip, it is a spectacularly beautiful country,

Most hotels in mombasa are great. friendly staff. the only difference is rates. best beaches are on south coast.
