Rule 4-1-3(b) (exception) says:
"The ball remains alive when an offensive player has simulated a kick or is in position to kick the ball held by a teammate. The ball may be kicked, passed or advanced by rule."
Basically says that the holder on field goal (and fake field goal) attempts isn't down if his knee is down.

It's special, but it's really because that is how the holder starts the play. Basically that is his 3 point stance. So, for example, if he caught the ball raised his knee off the ground and then put it back down, he would then be considered down. But because he never left from that position, he is still considered in play until he is tackled/touched.

It's an exception built into the rule. The same exception that allows the holder's knee to be down if the ball is actually kicked.

No. The "stupid rule" would never be an issue during a game if coaches would emphasize it with their players. For example, if Ty Willingham does his job correctly then his quarterback would have known not to launch the ball into the air in any manner that could be interpreted to be "high". It isn't the rule that is stupid. It is the players and coaches that choose to ignore the rule that are being stupid. Score, drop the ball, celebrate with your team mates. How hard is that to do?

The rules have a special provision in for that reason otherwise they would blow it dead every time it was snapped for the kick

It is because of that type of play, that is also why the ball is spotted at that pointif the kick is a miss
