I get so many more points when the girl turns into that worm, but does killing them do something down the line? what about the other method, the one that yields less points? please try to leave out any major spoilers as i hear there are some crazy surprises in this game.

It has two endings, really.
Harvesting the Little Sisters yields more ADAM for you in the end.
But rescuing them yields you special plasmids and tonics for your troubles. And also ends the game on a much... happier note.
Oh, and the girl isn't turning into the worm. There's a reason why you don't see what's happening in that cutscene. You're either:
1. Punching into their stomach and removing it by force or,
2. Shoving your hand down their throat and pulling it out that way.
Listen to the diaries that explain just how those slugs work in symbiosis with the Sisters.

When you save tree girls you get eve ,but the sucking it out of them will end up giving you an additional 40 more eve and the difference between a good ending and a bad one.
