L suspected Light of being Kira. However after keeping Light in jail and under surveillance for 52 days, L had to let him go because the murders were still happening. But L still thought that Light was somehow connected to Kira. So he decided to let Light join the investigation but on the condition that him and Light be chained together so that L knows everything Light does. The same is with Misa, since she was suspected of being the second Kira, L has 24 hour surveillance on her as well.
Death Note is a pretty complex anime. I suggest you watch it though [if you already don't], it's absolutely amazing! It really gets the mind working. But it's very critical in this specific anime to go in chronological order...

Telling details will ruin the story fore people who are not that far into the anime. This is how L is thinking: Light is kira therefore he has to use the notebook to kill people. Putting him under constant surveillance the killings will stop thus proving once it for all Light is Kira. This has to do with the events before being handcuffed. Also it will be explained later why Light agreed to those conditions.

Light is chained to L because L doesn't want him out of sight...Its because even though he has no proof that Light is not Kira...Deep inside him he still suspects him to be Kira...So L chained Light to him while Light is helping them in the Kira Investigation....
