If his father is his mother's father, he is at some increased risk for recessive genetic traits or other genetic difficulties. But his DNA now stands on its own. It's worth discussing with a physician specializing in genetic disorders, and relating his medical history with that of his parents. Any genetic difficulty is most likely to show up in him, not in his children.

If his father is his mother's father-in-law, there is no increased genetic risk.

Your boyfriend did nothing wrong. He didn't choose to have incest or be raped.
