I know that they come from animal wastes and from improperly maintained septic tanks, but is there any other way that Nitrates come from?

Nitrogen fixing bacteria located on the roots of some plants (legumes) ; nitrifying bacteria in the soil.
Also, lightning can combine atmospheric nitrogen + oxygen to form a nitrate.
Look up- "nitrogen cycle".

Nitorgen fixing bacteria in the earth are constantly fixing nitrogen in the air into nitrates so they can be used by plants and animals etc..
