He actually could because the Patriot Act allows the president to decide if someone is an enemy combatant. So, I guess you're right. I think he wont do this because then it might lead many conservatives to not support him. Then, his rule would have even less legitimacy than it already has. Governments fear democracy, but they have to be careful to not overtly react like how you suggest. It's easier to use proclamations and subtle suggestion, which the subservient media is used for, to control thoughts and opinions of the public. That works too.

No legally Bush can't do this. It's one thing to pick up some foreigner in a foreign country engaged in fighting or espionage not wearing a uniform and sending them to a secret prison, and it's quite another to start rounding up US Citizens who are exercising their free speech rights and putting them in secret prisons.
Nor does Bush have any interest in doing so. If he did, he'd sure as hell start with idiots like Harry Reid.
