It is very often used, somewhat sloppily, to mean to defy ("Don't contradict me!"), but it really means to state or imply that something is incorrect or untrue. Thus, it is usually used in reference to another statement because you can't contradict a thing or a feeling or an image--what you contradict is somebody else's statement. Something that renders the original statement untrue or incorrect contradicts it.
So, "the house is white." "It is black" contradicts that statement.
"It is black" is a contradiction of the statement "the house is white."
And whoever is busy saying "it is black" is in the process of contradicting the first person.
Then there are all sorts of metaphorical uses of the word: he is a walking contradiction, or a contradiction in terms, but that's not the simple answer you wanted, so I won't go into them.

Its a bit like getting caught in a lie. For example, you leave some fresh-baked chocolate cookies on the kitchen table to let it cool off. You come back 20 minutes later to find 2 or 3 cookies are missing.
You go into a room with 3 people sitting around watching TV and announce, "did any of you took some cookies from the kitchen?" and everybody turns to look at you and shake their heads "NO." You notice one person has chocolate stain marks around their lips.
The person with the chocolate stain is nodding his/her head to deny taking the cookies. But the stain CONTRADICTS their reply of shaking their head to signify "No, it wasn't me who took the cookies."

To contradict is to assert or express the opposite of (a statement). or more simply put to deny it. If you contradicted someone you would be challenging their statement.
So, in sentence form it would be:
"My professor told me that she believed that the world was flat, I contradicted her by telling her that the world was round."

Breaking it down, "contra" means against, "dict" means speech, so you are speaking against someone or something.
"Alice said that the moon was made of cheese. John contradicted her by saying it was made of rock."
If I disagree with something you say, and say something that opposes your statement, then I am contradicting you.
