Why did Warner Brothers take down the video and why did I get a violation for putting a link to it on youtube?

Because its copyrighted material so even if the company has it up, you cannot legally spread it around without their permission especially if they have taken it down themselves.

Because it was an illegal bootleg filmed by some guy with a video camera in the movie theater.
