I will take a shot in the dark and imagine you are saying when you tell your computer to turn off, it goes to a black screen or windows shutdown screen and just sits there still with the power on.
If this is the case it would be that windows does not have a proper driver set to tell your particular computer to turn off,
to update a chipset driver you would need to know if you have a via chipset or intel chipset or one of a couple others.
You would have to visit the motherboard website or manufacturer of the computer and search for chipset drivers.
The only way to know is if you actually post a question that you give us more details and ask a more specific question.

How would a tower always be running and how would a tower go out, I thought the tower was just simply a case to hold all the hardware, but maybe i'm wrong? If im right though then it would be your hardware, and you should turn off your PC every night.

I don't understand your question. Are you asking if its ok to have your computer on all the time? Or are you asking what might be wrong with your computer, you think the hardware is failing?
If you leave your PC on all the time, your power supply will be used up a lot faster and will quit working eventually (a lot sooner if you turn your computer off periodically)

It sounds like your Software not shutting it down? May need to re-install your OS?
On most computers (Some are cheaper) there a button on Front, this turn it on and it Boots up. What many do not know, is the power supply "always" has 5 volts on the Motherboard for CMOS and to turn on power when the front button is pushed. On the back it the "Master Switch" when this is turned off then "ALL" power to the Motherboard is turned off.

If is sounds louder than normal, it could be your harddrive. It also could be, just wires in the fan and need to be moved. If it is just running, then you need shut it all the way down.
