The military is constantly trying out new things so yes it is very likley that they are seen as ufos

Some UFOs have been part of secret space programmes (in fact most of the UFO sightings in the Soviet Union were related to the Soviet space programme) though for the most part a UFO is just a bright star, planet, satellite, aircraft or other natural phenomena that a person can't identify.
There doesn't seem to be much of a secret space program being undertaken by the anyone today (amateurs track satellites enough that anyone who launched anything would have the object they placed into orbit noticed (some UFO sightings have been caused by secret military satellites)).

A friend of mine worked on the "blackbird" when it was being tested. At the time, it was Top Secret, but it has since been partly declassified. He told me that their public relations office would get flooded with UFO calls whenever the blackbird went out for a night run.
The darn thing was nearly radar-invisible, flew in excess of mach 3 at high altitudes, and could not merely climb, but ACCELERATE straight up. So I would say it isn't always the space program, just testing a new "bird" for atmospheric use could also cause UFO sightings.

More likely secret military programmes to develop new aircraft and fighter jets. But UFOs can be any number of things. They are just something seen flying in the sky that cannot be readily identified.
