Oh, wow! I just love Japan. Apart from the fact that you could probably spend a lifetime in Tokyo without seeing everything there is to see, I suggest do some of the following:
1. See Kyoto, a beautiful, old city
2. Use the bullet train
3. Use a traditional bath house
4. Try booking into a Ryokan (but read up first, it's difficult; and they may not admit foreigners)
5. Matsumoto, Nagano, has a great Samurai castle
6. In the mountains around Matsumoto, you can visit sake wineries and glass blowing factories
7. There is a place in the mountains with hot springs in which wild monkeys are hanging out, which is very amusing, in my opinion.
8. Hokkaido is a beautiful place, as is most of the rest of the country, actually... but Hokkaido somehow does it for me more than the other regions, don't know why. It's more... northerly, I suppose.

Go to:
Harajuku (shopping district)
Shibuya (right next to Harajuku)
Mt. Fuji (it's really pretty)
Fuji-kyu-Highland (amusement park w/ scariest roller coasters in the world- I think the highest roller coaster)
Shinjuku (center of Tokyo)
Nikko (hot springs)
Tokyo Disney Sea (the new one w/ the "sea" theme
Cool facts:
-yes, the bathrooms at the department stores are amazing
-it's really hot in the summer, cold in the winter
-everything is hi-tech (even the toilets)
-when riding the electic trains, if you do not know how to get somewhere, ASK THE STATION WORKER or else you will get lost
-the crepes at Harajuku are sooooo good
-spaghetti is really good too
-if you're heading down to tokyo from Narita air port by car/ bus, you will be able to see the Tokyo Disney Land Cinderella castle from the "free" (not so free in japan- you have to pay) way.
-if you're going on the Narita Express, they have good food
-you walk a lot so bring good shoes
-japanese people are fashionable so you bring fashionable clothes
-the McDonalds are so much better!!
-they have good stuff.

try to go to Koya San, not far from Osaka and stay in a temple for a couple of nights, it's a great experience. I'm jealous, I'd love to go again!
