Yeah, his powers didn't manifest until puberty, how else did you think he managed to cut his teeth when he was a baby...?

Mutant powers typically show up at puberty and a belly button is what occurs when you heal up the spot the umbilical cord attaches to you, so in either case he would indeed have a bellybutton.
