First off your question really caught my eye... I imagine you must be really worried about your horse! That really is messed up on the vets behalf... I imagine if it got stuck in there, the horse would eventually poop it out. I hope it all works out for you!!!

Always, always secure a string to the end of the thermometer, so that it doesn't get lost. Never leave your horse unsupervised while taking her temp. That's just silly. Your vet should have known better. It very well could be inside your horse. I would be finding a different vet to come out and do a check for it.

Yes , one time i having this trouble , i having put in the rectum of my horse my humain rectal glass thermometer and the horse have moving soudaintly and is wipe de tail from up to down more times , result the tail of my horse push the thermormeter inside rectum of my horse!!!!My fast solution i lube my full arm and enter in rectum gently and schearch the thermometer , i find it after around 2 minutes and i have recovery it .... is very important to recovery your therrmometer fast if you loss it in rectum ... If the therrmometer breakage contamination is dangerous for the horse!!! never i have other time taking horse temperature with thermometer not equiped of rope of security ..........

I would get another vet, you NEVER insert a thermometer without a string attached into a horse.
Yes its definately possible its in the horse. But more importantly have ANOTHER vet check.

In college, when we had out Farm Animal rotation, THREE people LOST their thermometer inside either a horse or a cow. They all came out.

Well that was stupid on the vets behalf. Thats why they tie it to the tail if its not a digital. More than likely it did fall out but I hope your vet palpated her to be sure..... horses usually push these things out. Even if by chance it slipped in, it wouldn't go far and she would poo it out.

I lost a tracking device in my horse's rectum. Good thing is that now I can monitor her ass 24/7!
