The green dot signifies which player on the field as direct communication via radio to the sideline/booth. Only one player on the offensive side of the field is allowed to have this communication. It does not have to be the quarterback but give that the qb is usually the play caller/leader on the field it makes the most sense for him to have it.
The device has caused some minor controversy in the past year because some teams have been accused of tamporing with the signal of an opposing teams radio (ex. Brian Griese's helmet going out in the last two minutes of the Bears vs Eagles earlier this season).

Uh, how many times do I have to explain this in one day? The green dot is a mind control device Bill Belichick installed into every quarterback's helmet in the league including his own team.

It's put on by the officals so they can easily make sure there is only one helmet on the field with headphones, which belongs to the quarterback.

the green dot on the back of the helmets are to tell the refs who has a mic in their helmet
