I love both Malachi and Jude, but my vote would go to Malachi simply to avoid pairing single-syllable Jude and Rose.
Sam is a fine nickname, but as a unisex one -- and with feminine Samantha in the top ten -- I'd avoid using it on its own, especially with such a "pretty" surname. ;) I'd stick with obviously-masculine first names for a boy, simply because a unisex name or even traditionally-masculine crossover (such as Avery) might seem to ring feminine when paired with Rose. Just an observation.
All great names, however. ;)

I think Malachi works here.
Sam and Jude just seem too abrupt with a one-syllable last name. And while Malachi is one of the more obscure Biblical names, your simple and familiar surname allows for a somewhat exotic given name.
You might also consider Isaiah or Josiah.
