You can do it just like ordinary subtraction, but when you borrow 1 in the first column, to get 12-3, the answer is 4 (12 is 7 in base 10). Then you have 0-3 for the next column. Borrow 1 from the 4 to get 10-3, and the answer to that is 2. Then you have 3 in the final column.

If you convert everything to decimal you get:
(4 x 25 + 1 x 5 + 2) - (3 x 5 + 3) = 89

324 in base 5 is 3x25 + 2x5 + 4 = 89. Check.
