I thought of words like neglect and disregard, but doesn't really fit too well.

The sentence is like this:

The horrible scene and sickening smell could be _______, but the conscience in my own head could not.

I would reword this to say:

The horrible scene and the sickening smell could be consciously set aside in my head but the conscience deep inside my own heart could not.

well i think ignore is always purposely, so you don't have to worry about that part.

ignore is a good word, but here are some more:

disregard, neglect, abandon...
