As for Tokyo (not whole cities in Japan are expensive), I think the tendency of Japanese people brought that result.

eg. Their tendency preferring non-genetically modified foods, a demand of high quality and various functions for products, and pursuing good taste food (like soft beef bred with beer and massage by human).
They don't hesitate to spend tons of money for nice goods.
And Japan's stable economy, small gap between rich and poors, and central bank's low interest rate could be the reason as well (Even when world was saying Japan's economy was in recession during 90's, rich people never stopped to spend their money and lots European brands continued to open official shops in Tokyo every year. Japan was not so serious like other Asian nations then. South Korea and Thailand filed bankruptcy in 1997, at the time of Asian financial crisis, but actually Japan didn't.)

You have a lot of people living in a small place.

Japan has roughly half the population of the United States, but all living in a much smaller country, so population density and land values are much higher. Imagine if half of the United States lived JUST IN California. Get the picture of how space and resources is limited?

Japan does not have many natural resources as well so various things raw resources have to be brought in and then manufactured in Japan. Japan produces many of its high technology.

Because it's an island and space is so limited. There are tons of people in Japan and very little room for them.

But from what I understand it's really not that expensive. Understand that most things you buy are higher quality. So you don't end up with cheap things that fall apart easily.
