I have drained all the water out of it now what?

take the carbies off & pull them apart & clean them..
drain the old oil out of the motor & replace the oil filter..
put some new CHEAP oil in the bike & turn it over to circulate the oil & clean all the water out of the galleries....

replace the oil filter & fill up with good oil..

put in fresh gas & fire it up...

Sorry to be the party pooper, but were it mine I'd pull the engine or do what ever it takes to remove the oil pan as well as the valve cover. Get a lot of diesel fuel and pour it down over from the top and after lots of fuel, I'd lay the bike on it's side and using a pressure sprayer, squirt diesel into the crankcase. I'd do both several times. Flood water has plenty of extremely fine, microscopic soil particles and are going to play havock on the bearings. The rings and pistons will take it but the bearings sure won't. Actually, were it mine I'd have the engine in the shop pulled apart.

The first answer is quite correct, however, I will add make sure you pull the plugs out before you crank the engine over. Water trapped in the cylinder can cause hydraulic lock and can potentially cause damage. It will only take a moment and while you have the plugs out squirt some oil down the sparkplug holes.

take the carburetor apart clean all ports both incoming and out going use carbcleaner and w d 40 clean tank with kerosene coat with tank coat
