One of two things happened, she and Fred Noonan, let's not forget him, drowned at sea after crash landing ( or running out of gas) or after crash landing they were captured by the Japanese and charged with being spies and executed. The worst scenario would be if they were captured and then taken back to Japan for interrogation.

She was a man and when he/she failed to be the 1st woman to fly around the world he/she just went back to being a man full time. Rather than deal with the failure, he chose to be a mystery.
