Athletic directors do. These are done well in advance. That's how you get the mid majors to go to the power house schools and get shellacked. They get a tidy paycheck for getting beat up.
It's also why some schools will not want to play the smaller instate schools. Central Michigan beat Michigan State two years in a row. Appalachin State beating UofM. etc...

You do see more smaller schools beating up BCS schools nowdays.

The individual schools and - for the top conference teams - they may be signed in principle years in advance through long-term contracts, deals lasting one year, home-and-home or neutral site "kick-off" games

the schools themselves do.. teams can't just pick whoever they want to play cuz a lot of schools have contracts and agreements to play certain non-conference schools but schools can decline to play other schools (like sum teams did with hawaii this year cuz no1 expected them to be 12-0)
