Manual transmission gives you total control over your engine.
It is often faster to shift than the automatic, but that depends on the driver.
Gas mileage is better on the manual, but that is not always true anymore.
They are cheaper to maintain only assuming that your automatic breaks down at some point. Many automatics today can go very long without transmission fluid changes, and the manual still requires clutch to be replaced regularly, which is costly.
It all comes down to the driver preference really as until the car can read your mind and put you in the gear that you want to be manual transmission is your best option.

They are cheaper to buy and maintain and you have more control. I recently went from a manual to an automatic and have experienced some high "pucker factor" moments when I was trying to cross traffic and it shifted up (and acceleration slowed) sooner than I would have liked.
I must say that I do enjoy the automatic more when I am stuck in traffic on the freeway though.

i feel i have more control with a manual transmission...when im driving an automatic i feel like the car is telling me how fast its going to go rather than me telling the car...kinda like im on a rail or something
plus manuals are funner to drive and generally get better gas mileage and are cheaper and easier/cheaper to repair
and....im not an old lady so i dont need a auto
i live in england right now, and all the americans that get stationed here dont know how to drive stick, like 90% of british cars are stick. so they get raped on the price of a car because they want auto's. my friend just spend 5500 gbp (over $10000) on a 98 audi...and before you say audi's are nice, it was crap, audi's and bmw's are a dime a dozen here...i can get a new bmw in a stick shift for about $15000, he just got screwed because his wife was too afraid to learn how to drive a stick

1. Cheaper.
2. Easier to maintain.
3. Better control (it does what you tell it to and doesn't get confused).
4. More efficient.
5. Faster gear changes possible.

the practical reason is because manual transmissions are easier, and less expensive to build, so they are less expensive to put in vehicles. Manual transmissions used to be more efficient, but with newer technology, this is becoming less true every year.

With manual you can go faster from a stand still.
You can also down shift going down a mountain to save your breaks.

Now adays manual transmissions are 100% cost related. They are cheaper, this is the only benefit.
