I doubt if they'd ever get rid of Stewie for good . You can't get rid of Stewie that easily .

Both the episodes seemed unreal to be even in the Family Guy world, with Stewie killing Lois and she comes back to life, then at the end Lois kills Stewie. After Stewie dies though, the screen says Simulation Over and it turns out that the whole double-length episode was just a simulation of what would happen if Stewie finally succeeded in killing Lois, which Brian responded to as 'going to piss a lot of people off'.

It turns out that it was all a dream. So yes he's still alive.
