If I uninstall a particular anti spyware or antivirus program with quarantined threats on its quarantined folder, where does the quarantined files go? Is it sent back to their original locations, or it goes away together with the software they were quarantined with?

If you wish you can delete the files in the "vault", where your quarantine files are kept. They are deleted from your system. Does not go back to the original location of the sender. The files is just deleted 100%

Depends on the security suite you are using.
The proper way to deal with quarantined items is to remove them immediately.

The only reason they go to quarantine instead of being deleted is to give you the opportunity to know what file was infected so that you can replace it with a good file if it is some essential file needed ... like for windows to operate.

The Quarantined Items go into a specific folder where they cant run. I have McAfee and its in C:\Documents and Settings\All Users\Application Data\McAfee\VirusScan\Quarantine

So usually these folders have the stuff, if they don't exist then its all deleted they will never get sent back unless you specify that.
