The list of possibilities is long..

1) The babies had congenital defects
2) Mom carried a disease that infected the fetuses
3) They may have been stuck in the birth canal too long
etc...

A veterinary pathologist would be able to help... If you really are interested to know the cause of death and can pay a little money too, here's what I would do:
Take the little bodies and put them into a plastic bag...if you cannot get to the vet right away, store them in the fridge (not freezer!). Take them to your vet who will then know what to do and send them to a pathologist.

If it does turn out to be something congenital, I would hesitate to try breeding the parents again.

If its something infectious, your vet is qualified to help with treatment.

If its something where mom rabbit simply didn't take care of her new babies the first time...the second birth may go better... This happens with some strains of mice and rats as well...

Hope this helps!

Rabbits can often mess up on their first litter, especially if you waited a little too long before you bred your rabbit for the first time. When a rabbit only has one or two babies, usually the babies will be extra large. This is because the rabbit is producing enough food for more babies but only two are getting food. So each of the babies gets more food as they are growing inside of the mother. If you're wanting babies, I'd breed her right back to the buck instead of waiting. She should be more likely to breed with her hormone levels up like they probably are now. Also, did she scatter the babies. If she did, you might take a look at the nestbox bedding and the size of the nestbox. I recommend using straw as the nestbox bedding and making the nestbox slightly larger than the size of the doe laying down.

If the rabbit has trouble having a litter after 2-3 attempts then its probably not a good idea to keep the rabbit to raise rabbits out of. Rabbits pass their genetic characteristics down to their babies and that includes having complications when having a litter, litter size, milking capability, etc.
