There are several hotels in the downtown area that could meet your needs and there are also a couple of nice bed and breakfasts in the King William Area.
I personally like the St Anthony, which is a Wyndam Historic Hotel, it is very convienent to everything in the downtown area, and is also suprisingly affordable.
My pal ffperki will undoubtably recommend the Menger, so lets go ahead and mention it here. It is next to the Alamo, also a historic hotel, reportedly haunted, and very affordable.
The Gunther will probably be suggested by someone, and it is also a fine hotel, in the downtown area, I have had friends who have stayed there, and enjoyed it, though I have never stayed there myself.
La Mansion del Rio is one of the city's oldest and nicest hotels and has one of the most romantic restaurants in the city and is definately a great candidate.
The Watermark is new and nice and has w wonderful Spa.
The twin Marriott Hotels at the Rivercenter are good hotels and are right on the Riverwalk.
As a personal note, though I have not been to the hotel for a while, I spent my wedding night at the Plaza San Antonio. At that time they offered a Honeymoon Special rate and included a private dinner served in your room and champagne. It is also right downtown at the Paseo del Rio.
To compare the Riverwalk area hotels and prices and see their amenities and websites see this website:

Also consider just looking at hotels just listed as downtown, and not Riverwalk, some listed as riverwalk are 2 blocks away and some listed as downtown are across the street.
For 3 great B&Bs in the historic King William DIstrict which is also on the river and on the downtown trolley service go to this site:

Have a great honeymoon
