i know what you mean....... like when you have to put your pet to sleep cos it is in pain....or being cruel to someone to be kind....or punishing a child...... we are still human... sometimes we do things that will hurt others cos we know that ultimately it is the right thing by us.....but it does not stop the guilt does it...... sometimes we do the right things for others in a completely unselfish act knowing it is not ultimately what we want... good for them... but damn it still hurts....... what you want does not always comply with what you need or what is good...... givin up chocolate...or smokin... or a loved one for instance.... hurts like hell, but hopefully one day in the future we will reap the rewards.......

Because doing the "right thing" doesn't always mean to follow your heart! Sometimes it means that you use your brains. I know it's tough trying to figure out when to use one or the other, but, the heart lives in a world of romance. That's a world rich in fantasy. The mind chooses to live in the real world. But, it too isn't always correct. But your question was why do we feel bad, not which one to use at the right time (thank God).

Because we let moral issues allow us to think twice about the things we do. Doing the right thing might include doing something immoral and dishonest. But if you are doing something good for someone backs fires, we have still done a good deed...therefore you should not allow yourself to feel bad.
In relationships, doing the "right" thing makes us feel bad because we know that in the long run we will be better off, but it still hurts because it is natural to feel hurt when it involves love....it is never simple.

Unfortunately, when we do the right thing, it normally refers to, or involves a situation where the other person/s will benefit from our actions. Sometimes, that leaves a nasty taste in our mouth because doing the right thing costs us time, money or we just miss out on something that perhaps, we wanted for ourselves.
Try looking at it from a different perspective. The right thing to do, is the only thing to do (99.9% of the time) and it should make you happy or at the very least....it will make you a better human being.

I used these same words in another question I answered... "It is easier to be who you are than to.. learn and grow as a person".
Example.. My kids are all grown, however I was still doing so many of the things for them that they should be doing themselves, now as adults. It was that motherly thing of always being there for them and not saying NO. For my own self I had to learn the hard way it was time to start saying NO. I really felt bad when I had to say it but the kids have to stand on their own feet sometime and the time had come.

Because the "right" thing doesn't always provide instant gratification, but you do it as a means to obtain long term happiness or to provide the same for somebody else. Those sacrifices lead to respect, or simply the lack of disrespect or being judged for not doing the "right" thing.

You might not be able to do the right thing for everyone at the same time, somebody is going to be left out and on their own.. plus sometimes people do the right thing for their benefit, which leads to betrayal....which can lead to guilt...?

Because we are addicted to our emotions and when we choose to do the right thing because "it is the right thing to do" it usually conflicts with our true emotional desires.
The bad feeling is the chemical withdrawal of not giving in to our emotions.
