The office is 5000 sq ft and 90% of it is carpet. Should I charge by sq ft or hour ? If so how much per sq ft for the carpet? I live in Ontario,Canada too. Thanks

Neither. You need to consider what services are being contracted for. You then determine what are your costs for supplies labor etc. Then set the price. The customer should not care how you derive the price, only if they are willing to pay for the service.
I owned a janitorial service in california for 20 yr. The biggest mistake people make starting in the business is under chargeing just to get the job.
