That they left out the most shocking part in the Golden Compass, about her father explaining what dust is, and opening the path to the other world? They stopped the movie pretty much right when I was really getting into it. I was like what the heck? why stop here?

but i love the plot of In a parallel universe, young Lyra Belacqua journeys to the far North to save her best friend and other kidnapped children from terrible experiments by a mysterious organization

Due to pressures from the religious, the movie's story has been compromised. The movie industry is still a business - concessions were made so that the movie could be mass marketed. Still, protests are happening anyway, especially from anti-atheist groups and the Catholic Church.

yeah, golden compass kinda sucked. i watched it yesterday with my class. the makers screwed it up
