Its mildew, can be prevented by getting and installing a strip designed to stop mildew, check at your home improvement center,it works.

Mildew or fungus, usually, tho it could also be dirt, on rare occasions.

I know you can get a 'wash' product that will not only clean the shingles, but help kill the mildew and fungus. Here is one such product, I'm sure you can find more - http://www.shinglecare.com/index.htm

They always will discolor because they are still black underneath. I have never met anybody who liked their white or grey shingles after the first year.
