Also their acoustic cover of Kanye West's Stronger. Much better than the original.

Have to agree with MachPen, The Foo Fighters acoustic version of "Everlong" as well as "Learn To Fly" although I don't know if they actually count as covers.

Dinosaur Jr. did an acoustic cover of Gram Parson's 'Hickory Wind" that I find really good as well.
