It depends. If the animals are never going to be used for breeding, they will be neutered or, in the case of the males of some species, given a vasectomy (this is done with lions, as if you castrate a male lion his mane will fall out. If it's done before he grows a mane, he will never grow one).
If the male and female are going to be kept together and bred at some point, but offspring are not desired at the time, the usual practice is to give the female a hormone implant, which prevents her coming into season, though some primates are given oral contraceptives.
There is no such thing as an animal condom!

I'm not sure with all species but I know that hormone implants have been used in female tigers to prevent conception. They breed prolifically in captivity.
I would have thought permanent neutering would be a last resort for most zoos.
