I have a really bright lamp with the light right on top of a standalone plastic fan. I think I left it on for a while last night. Today, I turned OFF the lamp and left for a while, came back, and found that there was a melted yellowish-orange depression that felt slightly warm.

So is this dangerous enough to throw it away?

ya i would,
and i would change the bulb or get a lamp that wont melt stuff,

You are using a bulb that the wattage is not recomended for the lamp..this could cause the lamp to catch on fire..get a 40 watt bulb..sounds like your using a 100 watt..
