I did my research with the help of a few people and the following:

1 - the Rough Guide to Japan
2 - a map
3 - leaflets from the Japanese tourist authority (who are very helpful by the way!)
4 - the internet (tripadvisor and japan-guide particularly)

The Rough Guide to Japan has a series of must-see places with photos. I had a look at these (some of the festivals and events are seasonal so you have to bear this in mind) and chose my favourite 10 cities.

The map allowed me to clearly see where places were and whether the transport links were in place, so I could plan the itinerary accordingly, making the most of my JR Pass.

The leaflets had advice on several things: from restaurants to etiquette when staying in a ryokan and having baths.

Tripadvisor has reviews on most hotels, so before booking anything I checked its price, location and reviews. If a hotel had too many bad reviews then it wasn't an option, no matter how cheap it was.

Buy a Lonely Planet guide at your local bookstore, and then go online. There is no need to book a tour or anything like that. Tons of information available online these days. D
